No, libtool has not intentionally dropped Cray support.  
Either nobody has ever used it there much, or, much more likely,
libtool has worked well enough out of the box for the system.

Libtool does make quite some use of the Autoconf Principle[tm]
which says that you should test for the features and not keep
a table of known systems (which will ever be incomplete).  The
tabular part of Libtool is because testing for many shared
library specialties is one of difficult/impossible/very time-consuming.
