You don't say how you use \partcombine. Do you really
specify separate Thread contexts for the two parts:

  \context Staff = clar {
    \context Voice=one \partcombine Voice
    \context Thread=one \clarinettiI
    \context Thread=two \clarinettiII
  }


Also, I hope you use different names for the Thread contexts 
of the clarinet parts than for the bassoon parts.
