You should find information on running subprocesses and/or shell
commands in the documentation of your Java implementation. This has
nothing to do with LilyPond.
JEdit (a text editor written in Java) with the plugin LilyPondTool
http://lilypondtool.organum.hu/ already calls LilyPond to compile .ly
files, but I don't know if reading the source code of these programs
will help you at all.
