For some reason, tex (and latex) did not get installed:

Rerun setup.exe, and make sure that in the 'Select Packages' dialogue,
tetex-beta and texmf-tiny (or texmf-base) are selected.

This is from the bug script you correctly ran, but just to inform you
that since two days ago, this file can be found at:
/usr/share/doc/lilypond-<version>/input/example-1.ly
so in your case:
/usr/share/doc/lilypond-1.4.14.jcn3/input/example-1.ly
The '/share' part may be removed later, because cygwin doesn't adhere
to the lsb (and why should they?).
