If you want to upgrade just lilypond, I think you want
# apt-get install lilypond
Or possibly
# apt-get install lilypond/unstable
"apt-get upgrade" does a general upgrade.

If you think that things have gone wrong, do this:
# apt-get update
# apt-get -f install
That should fix most problems.
