I usually run LilyPond on Linux, but when I run it in Windows, I put all of my .ly files in c:\cygwin\home\carl. Then I open a Cygwin window first, and at the prompt type, for example, "lilypond test.ly". This gives me all of the output that my Linux box would, and it stays there until I quit Cygwin. Plus, I can run LilyPond many times while I'm tweaking the output without having to re-start Cygwin each time.
