LilyPond isn't an interactive program that you open. You type up a text document in something simple like Notepad, and save it with a .ly extension. I like to save it in c:\cygwin\home\name (where "name" is your username in Cygwin), so you can then open Cygwin (you probably have a shortcut for it on your desktop) and type "lilypond file.ly" where file.ly is your text file.
