I think, your problem is that you use \partial 4 but don´t remember
that when setting the harmonies. Please add s4 to the beginning of
your harmonies:
harmonies ={
\key e \major
\chordmode {
s4
e1
e1
e1
}
}
Additionally, you don´t have to tell the \key in harmonies, because
that doesn´t matter.
