Create the new directory, write your .ly file into it.

Change to the directory, and run LilyPond from it.  All the files will be
written to the current directory.

When I installed lily on xp it put the shortcut on the desktop, how
would I run it from the 'other' directory? right now all the files, 8 of
them each time I drop the .ly file onto the lily icon, are written to
the desktop. Do I move the shortcut icon into the new directory and drag
the .ly file onto it there?

Instead of dragging and dropping, just double click on the .ly file that is
in another folder.  It should create the PDF in that folder.  At least it
does on my XP system.

Thanks. One more question - what do you use for your .pdf reader? I've tried close to a dozen different readers and only one has a reload option, but it lacks a status bar at the bottom of the window (therefore no line numbers when mousing over the notes).
