Kieren, the "solution" that I sent to you (and where I mistakenly forgot to Cc the mailing list) was wrong. What I had in mind was that it should work to add the lines
\layout{
 RemoveEmptyStaffContext= \context {
 \Staff
 }
}

above your \include line, i.e. before the parser first sees the \RemoveEmptyStaffContext.

As far as I can understand, the trick that Reinhold proposed that reverts the setting, will only work if you apply them below the \include line, right?
