There is a indent.py script that is part of the files that come with Frescobaldi. It is used by Frescobaldi, but should also work as a standalone version.
It used to work fine for me in the past, but currently I'm having some problems using it as a standalone tool. Wilbert has promised me to investigate the problem, which is probably related to my newer Python 2.7 (Fedora 14).
