You have to tell both lilypond and latex to not to indent.
In lilypond-book, a lilypond indent simply makes the staff line
shorter, then it is up to latex to put it somewhere.
If the lilypond snippet begins a new paragraph, latex will indent it
(like any "text") unless you use a non indented paragraph style or
precedes all paragrapths you don't wont indented with \noindent.
Look in section "6.3.2 Paragraph Formatting" in you local lshort.pdf
