Ah, sorry. Ubuntu 12.04.

I was using Lilypond-tool. The pdf preview function has given me incorrect displays before, but in the past the errors would only exist at certain zoom levels. So what happened here was I tried zooming in and out and still had the issue, leaving me to (falsely) assume it was illypond's fault.
