An old problem: see <http://lilypond.org/doc/v2.18/Documentation/notation/special-rhythmic-concerns#grace-notes>, Known Issues and Warnings. The issue <https://code.google.com/p/lilypond/issues/detail?id=34> is the third-oldest open issue.
So insert an acciaccatura of the same duration in the other system and no problem.
