My hunch is that the beamed notes overlapping the bar lines in the lower staff are causing LilyPond to prefer two systems to three, as such a layout prevents any beamed notes from breaking across lines.
Add "\paper { system-count = #3 }" or an explicit \break here or there to force things into the layout you need.
