Abracadabra! All of sudden it works; both of them - 'git  clone $ git
clone http://git.sv.gnu.org/r/nano.git --verbose' and '$ git clone
git://git.savannah.gnu.org/nano.git --verbose'.

Should I forget this problem or I should report somewhere (I don't
know how to investigate it, but I would like to)?

I'll provide a patch that merges opendir() over new thread as soon as possible.
