Please first follow the steps in the wiki on page:

Pay attention not to be superuser (SU) all the time or files might not be writable later.

Then if you played arround a lot with own configurations it might not be valid anymore. Either delete it completely (rm ./conf/conf.xml) or make sure you delete or correct all airframes with non existing xml files (settings/flightplan/airframe/...). You best do this by starting paparazzi center with ./paparazzi in the main paparazzi folder and checking ALL airframe files in you list. (delete all the airframes you don't know and for the rest select basic.xml settings, default.xml telemetry and basic.xml flightplan and start trying the example_microjet.xml).
