Does this patch also solve the problem I am having? That is, if I have
the Xnest window focused, and press, say, C-t C-t, to switch window, it
will switch windows, but also act like C-t was pressed in Xnest.

This is exactly the bug that has been fixed. The patch has been accepted into the mainline, so later X versions will have the bug-fix in them.
