OK. I will try something else at home: use rsync the other 
way round in order to download at least permissions and 
timestamps. If that does not fix anything, maybe it will 
let me understand things?

I don't know. You normaly have write permissions to any dirs
in your /upload/$project dir.
As far I know, the behaviour of permissions is strange (ie
you can create files but not remove them - there a support
request open about this).

BTW, the files you wanted to upload seems there and the
unwanted ones not.
