are you using linux or unix based ?
your question has no relation with swftools,
but as I said on my last email you have
to give authorization to the apache user that runs php
(usually nobody user or apache)

calling pdf2swf?
Well - it's running as me, and it's working properly for me via terminal.
It's a local lamp (Mamp - ie Macosx, Apache, Mysql, php) setup (for
now).
Strange though as terminal had no issues with it but php is saying
there's a library mismatch.
maybe your system doesn't allow the user who calls exec.
usually it's nobody user who needs sudoers
authorization.
man sudoers
