automake on Mac OS X

   I just came back from a workshop in Boston where I presented my
project and said that people should have no problems configuring my
software on their machines because I use automake/autoconf.   But one
of the 30-40 people there was running Mac OS X on his laptop.   Well
Steve Jobs and company have managed to put header files for Java JNI
in a really wierd place, so my configure script fails to find the
required files.

   Any body have experience in dealing with Mac OS X and
automake/autoconf?   It is almost a GNU system, but not quite.
