Two questions first:
1. are you actually using Automake? (if not, this is OT here and you
should go look at a make mailing list)
2. versions (of Automake & make, for example) and Makefile.am rules (the 
ones your using for the targets being rebuilt) will help you get an answer 
from this list (not necessarily from me, but almost definitely from 
someone).
