You have run ./configure, but haven't run make yet.
Dependencies are updated as a side-effect of the compilation.

Nothing as far as I can tell.
Please send more details if dependencies really aren't updated
during build (don't forget to say which version of Automake you
are and were using, especially if something "vanished").
