Yes.  That, or the nobase_ setting you mention.

However hardcoding $(prefix)/include will ignore configure's
--includedir option.  If it's not intentional, better use

  fooincludedir = $(includedir)/project/foo

or even

  fooincludedir = $(pkgincludedir)/foo
