I found a solution to my problem by using the environment variable M4PATH.
Here is the example above corrected:

     $ cat > configure.ac <<EOF
     > m4_include(cf/foo)
     > EOF
     $ mkdir cf
     $ cat > cf/foo <<EOF
     > m4_include(bar)
     > EOF
     $ touch cf/bar
     $ export M4PATH=cf
     $ aclocal-1.8
     $
