I tried the simplese example, where the top-level Makefile.am were:

EXTRA_DIST = html
install-data-local:
        $(MKDIR_P) $(DESTDIR)$(datadir)/$(PACKAGE)/html
        for f in a b; do \
                $(INSTALL_DATA) $(srcdir)/html/$$f \
                $(DESTDIR)$(datadir)/$(PACKAGE)/html; done
uninstall-local:
        rm $(DESTDIR)$(datadir)/$(PACKAGE)/html/[ab]
        -rmdir $(DESTDIR)$(datadir)/$(PACKAGE)/html

And make distcheck passed.
Could you please post the error message from distcheck?

Or even better, could you post a self-contained example made from
your project which I could edit to get it through distcheck?
