Hello,
Autoconf suggest to just set
ACLOCAL_AMFLAGS=-I m4
to your Makefile.am. I wonder if It's not better suggest
ACLOCAL_AMFLAGS = -I m4 ${ACLOCAL_FLAGS}
this will make it all work and will be picked up by autoreconf
