In server 1.12.10, the client/server protocol has been changed.

Reading the above, I wonder whether the following explains it.

Now, paths in server responses are not full paths including the
CVS root any more. Instead relative paths are used, starting at
the CVS root. If Eclipse has its own CVS client/server protocol
implementation, it might not yet be able to handle this change.

I had this problem in MacCVSClient and I wonder whether the same
thing bit you just now. I have no knowledge about how things
work in Eclipse, though.

Read up on this in the CVS client/server protocol spec. It has
been updated and seems in sync with the above protocol change.
