No. gnulib-tool defines gl_source_base_prefix as appropriate, depending
on the command-line arguments that you pass to it.

'bootstrap' does not yet know about the --automake-subdir option. Therefore
better take a look at the (working, tested) example
gnulib/examples/hello-c-gnulib-automakesubdir/. And at the coreutils patch
that I posted today [1].
