Unfortunately, the README file for Windows doesn't say much useful
for the end user.
The best description I have seen so far is

I am using the windows version of Lilypond. I am satisfied with the small download and quick installation. I am only missing a scriptfile (batchfile) to convert the 'old' *.ly files to the newer version. Are their any plans to supply this scriptfile?

The scriptfile should be included in the package; the README should give
you details on how to run it.
