Well, manually deleting it from the repository is the only
way to remove the directory.

However, that doesn't mean it's a good idea. You lose that
version history forever if you do that. A better alternative
is to put this in your .cvsrc :

update -dP

-P prunes empty directories, so you do not see them on update
-d downloads new directories on update ( not directly related,
   but you definitely should use this ;)

Or, of course, to do "cvs update -dP" everytime you do an update,
but the .cvsrc is desirable.

Every GUI cvs client I've seen so far ( Tortoise, WinCVS ) lets
you specify these options, or has them on by default.
