Could try this:
backup what you have checked out (just in case ;-)
from the top level, do "del /s Root"
use wincvs to do an update again.
Command line CVS will regenerate CVS/Root with the new values.
With any luck, WinCVS will do the same (I've never been sure if WinCVS was
a GUI wrapper around the cvs cli or another implementation).
