I ran into the same thing. We edit the source files on WinXX and the
repository is on a Linux server. The ^M of course is generated by the WinXX
based editor. The problem we had is every modification triggered a diff of the
entire file. That was resolved only by mounting the directory with the sandbox
in binary mode in cygwin. cvs is not adding the ^M, the WinXX/DOS editor is or
cygwin is in text mode.
