Understandable. Applying some kind of organization to your repository
would be a good idea.
Since Eclipse actually queries the repository to see the top-level
directories, the modules file alone will not provide a sufficient
solution. Your solution, combined with a modules file, should be able to
cut down the number of projects you see in Eclipse. You might consider
more than just three top-level directories, though.
