I have thought of doing this myself.  I think it should be possible to
retire old unused top level modules by simply deleting the directories from
$CVSROOT:

1. back up $CVSROOT
2. copy $CVSROOT to  $RETIRED_CVSROOT
3. remove retired modules (projects) from $CVSROOT
4. remove active modules from $RETIRED_CVSROOT
(5. test via cvs -d$CVSROOT and cvs -d$RETIRED_CVSROOT)

Would this be a viable solution to remove clutter?

Understandable. Applying some kind of organization to your repository 
would be a good idea.

Since Eclipse actually queries the repository to see the top-level
directories, the modules file alone will not provide a sufficient
solution. Your solution, combined with a modules file, should be able to 
cut down the number of projects you see in Eclipse. You might consider
more than just three top-level directories, though.
