There's also the 'dirlist' patch, which IS part of automake as of ~ 
1.7.x.  This allows you to create a file

<prefix>/share/aclocal/dirlist

which contains, one directory per line, a list of other directories to 
search in.

'info automake' and search on 'dirlist'
