The code you put in AC_OUTPUT_COMMANDS is run by config.status
which know nothing about $ac_cv_header_signal_h.  You want to
use the second argument of AC_OUTPUT_COMMANDS to transmit that value:

AC_CHECK_HEADERS([signal.h])
AC_OUTPUT_COMMANDS([
  if test x$ac_cv_header_signal_h = xyes; then
     echo '#include <signal.h>'  >> libdir/comon.h
  fi
],[
ac_cv_header_signal_h=$ac_cv_header_signal_h
])
