Cross-manual links should work correctly in the next release of
makeinfo, and not depend on "being in the same place". We've expended a
lot of effort on the problem. You can try the development version if
you like. I hope a first pretest will happen fairly soon.
Until then, what I have done is post-process the HTML with
perl/sed/ed/whatever to fix the links. Much better than munging the
Texinfo source, IMHO.
