When I look at the GnuBG window then in the bottom status bar it is written (under Win 7):

"Settings saved to C:\Users\Ben\.gnubg\gnubgautorc."

So all preferences are stored outside the current GnuBG installation directory?

I want to keep installation and settings together (in order to be able run GnuBG from portable USB stick).

So I need an option/menu in GnuBG to customize my personal settings directory (e.g. as a relative sub directory path "./mypreferences" of GnuBG installation directory).

The (undocumented) -s flag was added a few months ago at the request of someone who wanted to do the very same thing as you.

I don't remember any feedback to this list, but you're welcome to try to start it with something like "gnubg -s E:\gnubg\mypreferences" and report possible issues (for instance, what to do if the stick is mounted of different drive letters depending on the computer).
