The line is:
. /usr/GNUstep/System/Library/Makefiles/GNUstep.sh
that's "dot space" in front of the path to the file.

Sourcing GNUstep.sh needs to happen in any login session, I suggest 
adding that line to you ~/.bash_profile, or your ~/.xinitrc.  The 
environment is only updated in the session you source the file, so 
it's not something you can just run once.  Try sourcing it, and then 
try the ./configure.  You should find it working.
