This is a simple bug. It has been fixed in 1.5.73 and later.
You can upgrade by running Cygwin's setup.exe
(http://cygwin.com/setup.exe).
You can also rename midi.so to midi.dll, I think, do something like:
mv /usr/share/lilypond/1.5.66/python/midi.so
/usr/share/lilypond/1.5.66/python/midi.dll
