Not that i understand too much of what is going on, but i compiled lilypond on cygwin without consciously doing the things below...

No. the problem is that miktex's t1asm expects different command line
options from t1util's t1asm.

Solutions:

 * install t1utils

 * edit mftrace, changing t1asm invocation.
