Yes, that RemoveEmptyStaffContext is a replacement only for the ordinary
Staff context, not for any other kind of contexts. If you use a recent
2.5.xx version, then there is a predefined
\RemoveEmptyRhythmicStaffContext in earlier LilyPond versions you have
to define it yourself:
RemoveEmptyRhythmicStaffContext= \context {
     \RhythmicStaff
     \remove "Axis_group_engraver"
     \consists "Hara_kiri_engraver"
}
