Follow-up Comment #2:

The message you are seeing is just a warning (a puzzling one but still). The
positive data should still be plotted.
I am assuming you are using the qt graphics toolkit for plotting. What does
gnuplot do?

close all
graphics_toolkit gnuplot
... your code that uses semilogy
