I think this is caused by this issue:

Specifically, this is caused by an interaction between Qt native file dialogs
and the Flatpak desktop portal.
As a workaround please try unchecking the "Use native file dialogs" setting in
the Preferences dialog. After disabling that option, you should get a
different file dialog, which won't look as nice and won't interact as well
with your desktop environment, but will return the correct directory.
