This is not an answer, per se, but in the past I have had to use skype
at work, not a pleasant experience.

The linux version is notoriously resource hungry, and flaky.  I have
not been at all impressed with it, and I also used it exclusively as a
messenger (again because we had to for work).  Maybe the voip stuff
worked really well, but the linux client was definately a second class
citizen.  Much of the interaction with X was done by brute-force
methods, making obvious calls to low-level X functions which
completely bypassed anything to do with window managers.

As a result, it tended to crash and take X with it, along with
any window manager that was running quite frequently.  I never
found a solution with any of the window managers, am pretty sure that
it was because of the brute force methods used, and had more to do
with bad X calls than with any failing within a particular window
manager, but I cannot be sure.  What I did do, because I got so
frustrated with the crappiness of the software was run a windows
instance in vmware, and use skype in that, which worked out quite
well.

I wish I could help more, but I think you might be stuck in purgatory.
