CVSROOT=/homes/cvsroot - specific to our Solaris builds.  real directory
without any symlinks.

checkout is being run at the base directory to which I want to check the
module out to ->

/homes/phopper/cvsTmpDir - root directory to create
/homes/phopper/cvsTmpDir/common/gdp recursively.

cvs -r checkout -r eclipse-v1-3-JMQ common/gdp

What's your $CVSROOT set to?  If there are any symlinks in it, try using
the actual path instead.  Are you running that checkout in a directory
that is itself checked out (i.e., has a CVS subdirectory) or elsewhere?
