I just built & tested CVS head with

 swig        1.3.22
 autoconf    2.59
 automake    1.9.4
 libtool     1.5                << N.B. not 1.5.6

and everything worked fine.

However, it seems the libtool 1.5.6 and automake 1.9.4 don't get
along.

My suggestion is to use automake 1.8.5 with libtool 1.5.6.
This combination works for me.
