I don't have these problems. I've only used the Cygwin CVS for Pooma work, and my line-endings are the DOS ones.
Question: when you installed cygwin it asks if you are installing for UNIX or DOS. I selected DOS. Did you select UNIX? Perhaps that is the difference?

I managed to build libpooma under cygwin.
I used --arch LINUXEGCS since the compiler
is older than the version Jeffrey is using
with LINUXgcc. You may have to say
"perl configure ..." instead of "configure ..."
if perl is not found correctly. I found that
I had to create the directory lib/$POOMASUITE
by hand. Finally, the "which" command does
not exist in the Bash shell, so you will see
a bunch of ignorable errors about that.
Other than that, it seems to work OK.

P.S. If you are working with Intel VTune, perhaps
you have solved the problem of Unix vs. Dos line
endings in the VC++ ide files. If so, please share
your wisdom on this!

I've been attempting to do my development (working on the version of destroy
with iterator pairs) using CW 6.1 for the PC, and I've got to say that it
SUCKS.
I'm planning to install VTUNE today and give it a try.
I've got the full cygwin32 installation - is there enough there to do
configure? Does that version of the compiler compile Pooma (its 2.95.2, I
think).
