It seems to be a problem of the KGS client.  If I load the attached file
into GNU Go, undo and issue white A3 move, GNU Go does reply with A2, but
then keeps on passing:

  = PASS

If you can store a GTP session (like above) of such a game from the KGS
client and send to us and William Schubert, we or he can fix the bug,
wherever it is.  Otherwise it's very difficult to say what's going on.

So you should first inform William Schubert about the problem.  If he
cannot identify and fix the bug by symptom description, then try to
produce a log of a cheated game and send it both to him and us.  If you
don't know how to produce a log of GTP session in KGS client, ask William
Schubert (at least I hope there's a way).
